Predesigned MGB Probe Assays are quantitative PCR assays for gene expression analysis. Each assay utilizes a Minor Groove Binder / Eclipse Dark Quencher (MGB:EDQ) probe, a proven high-performance chemistry that delivers exceptional target specificity, superior sensitivity, and remarkably low background signal. All three assay components—forward primer, reverse primer, and MGB:EDQ probe—are available in individual tubes or pre-mixed in a single clear tube, so you can move directly from gene target selection to confident quantification without time-consuming assay development. The MGB moiety (CDPI3, a tripeptide of dihydropyrroloindole-carboxylate) adopts a boomerang curvature that aligns with and binds strongly to the minor groove of B-form DNA. This groove-binding interaction provides significant additional stabilization of the probe-target duplex, enabling the use of shorter probes with optimized melting temperatures and enhanced specificity.

- Exon-exon junction targeting: Assays are designed to span exon-exon junctions whenever possible, minimizing the risk of amplifying genomic DNA rather than the intended mRNA target. In cases where a suitable junction design is not available, a coding-region design is used as a fallback.
- SNP-aware design: Known single nucleotide polymorphism (SNP) positions are excluded during primer and probe design, so assays avoid sites of common genetic variation. This helps ensure consistent performance across samples from different individuals.
- Optimized amplicon size: Amplicons range from 75-200 bp, with most final assays falling between 75-150 bp, a size range well-suited for efficient, specific qPCR amplification.
- Transcript (isoform) coverage: Assays are designed to capture as many known transcript variants of a gene as possible.
- Secondary-structure screening: Probe sequences are computationally screened for a tendency to fold into secondary structures (e.g., hairpins) that could interfere with binding. Probes are filtered based on thermodynamic stability calculations to favor those less likely to form these structures.
